In a transplant patient, the transplanted tissue is healthy but it remains the genetic anomaly, so can the disease again damage his "new" lungs in the long term?

No, cystic fibrosis doesn't reoccur in the transplanted lungs.
After the pulmonary transplant the patient remains "CF" for all organs other than the lung. But the transplanted lung no longer has the genetic anomaly.
On the other hand, the mucosa of the trachea above the bronchial sutures and the mucosa of the sinuses remain "sick" and favor the persistence of certain bacteria such as pseudomonas aeruginosa, for example, which explains why CF patients can have epidemic infections from time to time after their transplant.
